He had no choice but to match him blow for blow inside of UBW. If he had his armor on, he could have stood his ground. If he already had Ea out (important that it's already out) he could have blown away the reality marble and Shirou. If he had anything but just swords readied, he could have thrown some things at Shirou that he couldn't copy so easily. For some reason, the UFO adaptation changed or added details that call into question aspects of the VN that used to make some sense.
UFO likes flashy action and effects, so they made the UBW fight more about physicality and Shirou making a mad dash toward Gilgamesh when, in the VN, he remained fairly calm and was able to easily meet and outspeed Gilgamesh's own firing speed. He crossed the distance between them under the cover of the sword fire and pushed Gilgamesh back by just having a simple numerical edge.
