Team Rocket was already laughable due to being the typical "criminal organization", mere mobs in a world with creatures with potential to fuck up everything, the most villainous/elaborate thing they did was to create Mewtwo and they messed up even that.
RSE had the not-really-evil teams Aqua and Magma, that despite their intentions basically flooded and/or dried (depending on the version) a whole region, not to mention the consequences it would have on their world as a whole.
DPPt (a generation I don't even like that much, but made several improvements to gameplay) had Team Galactic, whose intentions were unknown even to his minions, but it was basically to destroy/reset/reform the entire world.
And BW has a hypocritical PETA with plans to "release" all the pokemon, except their true leader wanted to control them all. They could even take them way from their PCs if they wanted to.And not everything dark faded away, there's still all of those shady dex descriptions and even in BW we have mentions of dead pokemon.
