Does Rei have creepy sides? Yes, yes she does. Does she have them in Rebuild? Yes, yes she does. Rei only revealed those sides of herself later on. and we've had some of those scenes already in Rebuild a bit earlier.
Rei IS creepy in many ways. But, in Rebuild, they've introduced a few character changes and most importantly, new developments/time differences in plot that allow for different events to take place. Therefore we get Rei throwing a dinner party to get Gendo and Shinji together.
Stuff like this counteracts Rei's creepy side, but unless you're blind, you shouldn't have missed what has also been going on.
