Ponies seem to be that exception, and it’s not just the writers here, it’s the majority of the readers too. I actually did a poll on this exact matter a little while ago, check the results here:

Maybe it's because >80% of the show characters are female, and most of the writers here are male, so just by that nature they write about human males becomes female ponies. Or maybe it's because the idea of turning into a colorful, cartoon 'MyLittlePony' is a very feminizing concept already, so making the characters go all the way and actually lose their cock is just the natural next step. That being said...

Realistically speaking, if you found yourself actually growing HOOVES and having your spine snap and reconform into that of a quadruped, well, at that point I honestly don't think seeing a pussy between your legs would really make that big of an impact on you. It's actually sort of amusing how nearly all fics are the opposite: Oh look I have a tail, and I walk on four legs, and I can literally fly with wings. *shrug*. No big deal, whatever, but OH MY GOD I'M FEMALE! Oh noes!
It would make more sense in TF/TG if the TG wasn't highlighted so much, and the protagonist was more concerned with the TF. However, most of us are writing clopfics, and if your protagonist is going to be having sex in the near future, their new gender needs to be front and center to their inner conflict.
