The way I'm thinking of it is kinda like how it is at the end of P5R with how Maruki gained control of Mementos to alter the world control of Mementos went to the Phantom Thieves who unknowingly past it to Maruki.
So in this case whatever entity or power Kamoshida had that was distorting Shujin into his playground passed to Joker (The explanation in my head is it was tied to the crown treasure which Kamoshida gives willing he tosses to Joker) and takes up residence in his phone so it's only localized to his contacts rather than a place like the school.
Also I admit this sounds a lot like Sophia that I'm somewhat tempted to make it her or tied to her but I'd probably save her for a P5S story.
