It's all a matter of equilibrium between piloting skill and other abilities. Amuro improved his mobile suits, but there was actual piloting talent behind it. In his case, tuning can only get you so far. In Kira's case, however, it's a complete dependence on the suit's abilities, without ever showing his ability as a PILOT, which is never present at any point.
Also, the only MS you can say was made for Amuro was the Nu: there's no evidence of specific improvements in either the Dijeh or Rick Dias.
