Sunset was still the protagonist (or a co-protagonist) in most of the specials and movies (including FG and LoE). I can agree that Sci-Twi's conflict with Midnight Sparkle in LoE was not necessary and that the movie should have focused on other things like the history of the forest, the Camp Everfree and Gloriosa.

The entire friendship with Sci-Twi feels forced because they don't share memories with herSci-Twi had proper interactions with Pinkie, Fluttershy and Applejack in FG. Perhaps they had not become friends at all in those interactions, but it cannot be denied that a bond had been established between them during those moments. Sci-Twi's friendship with Sunset and Rainbow Dash is later explored in LoE and Movie Magic respectively.
There are several things Sci-Twi can be criticized for, but I don't think her friendship with the M6 is one of them.
