If Twilight separated the Unity crystals to keep them safe from Opaline, surely when Sunny recombines them, she is just undoing Twilight's work and is putting the crystals at risk; the whole reason why Twilight separated them in the first place.
This is my understanding of what we know so far about the timeline:
>Opaline wants to steal magic
>She sets the pony races against each other
>Twilight steals Opaline's magic instead (and puts it somewhere?)
>Twilight puts everyone's magic in the unity crystal to stop the pony races from fighting? (but they can still access the magic?)
>Twilight creates a barrier around the crystals, keeping them safe from Opaline
>Twilight separates the crystals? (for safety?)
>Over time the ponies grow to hate each other again... (why?)
>ANG: Sunny reunites the crystals
>Magic comes back, but because of this so does Opaline
Now we have Opaline trying to steal magic again, and now she's figured out how to get past Twilight's barrier, aren't we just back to where we started?
